As for adding folders, you don't need to add every folder one-by-one - it will auto use all the subfolders. It's only each top-level folder you add one at a time. So if you want to add your Documents folder, you add that, and all subfolders will automatically be backed up as well. If you want to back up your entire user profile, you do that, and all files/subfolders are backed up as well.

You make it sound like it's incredibly cumbersome, and it most certainly is not. As for having different targets, that's only for Direct File Copy backups and is because it would be silly to copy 2 folders of files to the same exact target folder in a backup scenario.
